I know ford made a factory black out GT panel for special order blacked out mustang 5.0's... did the factory ever offer a blacked out verzion for the "Pony" logo rear panels for either the ecoboost or v6?

No they did not, scientific.

You can order a matte black or gloss black pony for the panel. That is what I did front and rear because I did not like the chrome or the tri bar on the rear.
