There are these holes with clear vinyl over them on each side of trunk. They look like drain holes. Is that what they are? Does anybody else have these holes that are covered up?

Just checked on my car and it looks exactly like yours. I don't think those are drain holes. They're probably tooling holes used in manufacturing. Ford is kinda cheap so they just put sticker over them to plug them up.

Maybe it's a drain for the dipping process of primer, prior to paint?

It's for alignment and stuff.
Drain holes are at the bottom of the rear lid.

Those are for the sheet metal alignment when the piece is stamped out to keep it from shifting when the hammer falls.

Its just not Ford, My Camaro and Infiniti G37 Coupe both had them.
